I've been to all three of these beautiful places. I'd also suggest going to Da Nang, which is a bit out of the way but worth it for its natural beauty and great food. It's also an easy trip from Nha Trang, so you can see both cities in one trip!
Hanoi is my favorite from the three, having gone twice now. I am hoping to go again in a few months. As long as money will allow it, I should be going late February!

I spent a week in Vietnam last year, and I can tell you that Hoi An is one of the most beautiful places I've ever seen. The architecture is absolutely stunning and it's just so peaceful. I've been to Vietnam a few times, and I agree with all of these sites. I'd add a few of my own, though:
-The Temple of Literature in Hanoi. It's the oldest university in Vietnam, and it's really beautiful!
-The Cu Chi Tunnels in Saigon. The tunnels are an amazing piece of history, and seeing them is like being transported back in time.
